Chests and ammo boxes need to be contained within a valid base structure. They need to be under a roof and need to be attached to the base in some capacity via walls/floors. Remember that natural blocks are not considered valid roofs/walls/floors. Only blocks placed by players work. So, you cannot use the cave roof as a roof.

As for the wall, your previous wall was not connected to the base in any way, so it was considered grief and was removed. Make sure to connect the wall to the base for it not to be considered grief.
